When deploying module from builder I get " An error has occurred during deploy process, your package may not have installed correctly." in a chrome dialog popup while the suitecrm dialog says “This operation completed successfully”. The module will not build… If I try to upload a prepackaged module it tells me “The zip file is missing a manifest.php file. Cannot proceed.” though when I check the zip file there is a manifest.php file.

In first view, it looks like it is a permission issue.
If possible , set permission level higher to apache user.
